Somethings I still don't get after finishing the whole series.
Why are the gilgamesh after the clones? Its since episode 1 right?
And so, why do they want to go after them? To do what they did in the last episode? Or what?
I don't get why they kill the clones. >_<.
The story made me sad

It's not Gilgamesh that are after the clones, but the clones/ children with Dynamis that are after Gilgamesh....to stop them from carrying out Enkidu & TEAR's plan to purify the world.
The Countess brought these children together because she discovered how the Orga superior which had been polluted by TEAR resulted in children being born with these powers. It was probably her plan to form their little family and use them as a way to oppose Gilgamesh.

So I guess everyone died... at the end right?

Yeah, everyone died...in the whole wide world...except for Tear and that weird Kiyoko half-breed thing. o_O
I don't know that the Countess actually brought them together specifically to oppose Gilgamesh. I think she more brought them together because of who they were, and secondarily what they were. But then again, I'm one of the rare Countess sympathizers.

Well this is just my opinion on what happened.
So TEAR turned out to be the Countess during her youth but then remember how at the end there was that dimension where Kiyoko's body ended up and then killed the young countess? That isn't Kiyoko. That is the baby that Kiyoko was carrying in her womb but now that everyone's dead and that baby took over Kiyoko's body, Kiyoko's baby is the new TEAR... which is kind of scary because then everything that everyone was fighting for didn't have a purpose. Enkidu and the countess TEAR were fighting for a superior and better race of humans but now that the original TEAR is dead, that superior and better race won't exist. *sigh* Such a shame. I'm glad that at least all the dead people are happy with each other in limbo somewhere deep in euphoria. XP
